Clicking on the E String

I’m getting a clicking/crackling on the E string, which I’m having a hard time tracking down the solution. The pots or jack don’t seem to be an issue, and it’s not the cable as I hear it if plugged into a combo amp, or in a headphone amp. I tried adjusting the volume/tone, but still hearing it. It’s hard to ignore, since the periodic popping sounds like it’s on top of the bass sound. I have a stock Fender Vintera Mustang bass that’s several years old now, with flat wound strings.

Without more info, my first thought is...This sounds like the string is either hitting the pickup, or bouncing off the heel of the neck.
in either case, I'd start with a full set-up.
If hitting the p'up, just need to lower it a bit. If hitting the heel of the neck, that could be for many reasons... If the setup doesn't clear it, then it could be high frets, that need filed, or reseated.
