Intonation Adjustment on E String

My bridge saddle is as far as it will go, and intonation on E String is still a bit sharp. Action is adjusted as best as it can be, and neck has perfect bow. Any suggestions. It's an MIA Fender P Bass.
 
I googled it. Setting the witness points entails pressing down on the string over the bridge to make sure there's no arc over the saddle, but it's at a right angle. Is this correct?
