The neck already has a shim in it. From the looks of it, not a very functional one though. I might try putting a better one in. Thank you! It came from the factory shimmed.Some of the EB-0's are bolt on necks. Can you shim the neck to get the string height where it should be?

NP, you should make sure the truss rod is adjusted properly 1st. I'm not a fretless guys so I'm not 100% sure what a fretless neck likes, a fretted neck wants a very slight amount for relief (forward bow).Thanks!
Yep you want very slight relief. Also check the string hight at the nut.
By screw holes I assume you mean that the screws which hold the neck to the body must pass cleanly through the body and only bite into the wood of the neckIt looks to me like there is also a gap between the top of the pocket and the neck that isn't helping any. @Reedt2000 tell him about screw holes while your're at it. The relief is probably okay, if it was before, the action has been raised by the fret removal. But the nut will definitely need adjustment.
I didn't do that. To be honest, the nut keeps falling out no matter how many times I glue it. I even had a professional put it in when I was going to have them put in the pickup, but it didn't stay. I will try filing it, though! Thanks for the advice ^_^Since you defretted it, did you file the nut slots down afterwards? That would make a big difference.
Usually just a drop or two of yellow glue will hold a nut in place. Whatever you do don't glue a nut in permanently with gorrila glue or any other heavy duty adhesive.
