The stock bridge is complete garbage (no individual action adjustment, plastic saddles) so I ordered a Hipshot Supertone which just arrived today. I'm hopeful that will sort out some of the string balance, but at least setup will be massively improved.
So an update on this, the Supertone bridge did in fact help the string balance. It didn't solve the issue, but to my ears the string balance is slightly better. I need to decide whether it's worth it to me to spend for an aftermarket pickup and the luthier cost to get a different neck pickup. On this bass I use the neck pickup soloed 90% of the time, so I have no plans to replace the bridge and may even just remove it altogether. As far as what pickup to use, I'm still leaning towards either a Lollar Thunderbird or a Serek B90... can't decide yet.
Unsurprisingly setup is massively improved vs the old bridge, it's night and day difference. In general the tone is better as well, it's almost like I installed a fresh set of flats even though I used the same string set. I suppose when you don't have the string silks sitting on top of plastic saddles, you'll get better tone. What a shock!
